Thanks for the warning, and I’d urge you to send a ticket. Anet’s customer support team is very forgiving with player mistakes, you might get your item back (or at least the skin).
I hope you bug reported this in-game or on the bug forum. Seems like an oversight that ought to be fixed.
The OP appears to have purposefully done it for the runes, so I don’t think they want to put in a support ticket. Just saying.

I think a transmutation splitter will return the exotic, the skin, and the rune? – but they usually cost more than all 3 of those combined, not not necessarily recommended.

To clarify, it is correct that I salvaged the items intentionally to move the runes so no support ticket is necessary (although I appreciate the concern). Upon doing this I discovered the lack of a prompt.
I just wanted to post to warn other users and prevent people from accidentally blowing up their gear.

I just did this by accident today T.T
I was trying to upgrade the skinned item from blue to yellow and accidentally clicked on my salvage-o-matic instead of my transmutation stones (don’t know how I managed that). Before I realised my mistake I got the message ‘item destroyed’. I am amazed that gem skins can be destroyed without warning.
I’ve put in a ticket, hopefully they’ll give me back the skin.
So I tried testing this with a skin in the achievement panel and got the confirmation box with all salvage kit types. I don’t know if I am willing to use a gem store skin to test this but so far it seems to be fine with achievement skins and i even tested the same with a Wintersday staff skin. It may be as it was said by the OP, limited to gem store skins. Ill let you know if I get the nerve to try a gem store skin I don’t need/want.
Unless you truly want to waste your gems, Mistress, you might want to not test your theory on the gem store armor that you bought.
This is something my husband put a ticket in for and he was denied help with recovering either the gems to rebuy the primeval set OR the refunding the actual primeval armor piece skin that was on the armor that he “accidentally salvaged”.
He didn’t get a warning, a confirmation window or anything… I’m sure if he’d seen a window pop up, he’d read it- like most of us would.
Perhaps this is “working as intended” so that ANet can sell more gem store armor?
