Does transmuting your legendary weapon make it an orange (exotic) weapon?

Also, for future updates, will it negate the ability to have the weapon upgrade on its own?

It stays purple. Whether it will upgrade on its own when ascended weapons are released is currently unknown. No official statement has been made on that question as far as I know.
