Scarlet’s Lair has been confirmed to be sticking around.

Not sure about the Marionette – I have a feeling it might be gone with this patch since it would be odd for Scarlet to still be testing the Marionette whilst attacking LA.

Marionette should. Scarlet’s secret lair will probably stick around. There’s no reason that has to get removed, plus they tend to allow people to spend the stacks of stuff they have left before removing it.
