There was a topic with people brainstorming on how to solve this issue and make a trade for the stones but after 2 days no one gave a kitten, even less Anet staff.
I think I’ve got crystals only once in a BL chest; never got any outside of that box.
Yes, there should be a way to upgrade them in the mystic gorge:
Example:
1 Tranmutation Crystal =
10 Transmutation Stones
5 Mystic Forge Stones
250 Philosopher’s Stones
250 Crystals
