Whatever you do, you are supporting Anet. It’s just one method is directly and the other indirectly.
If you buy gems with $, you are directly supporting them, and I’m sure Anet prefers that way.
If you decide to buy gems for gold, you are rising the price of gems for gold which entices players who buy gems for $ to sell them back since the conversion rate is high.

If you buy Gems with real money and spend them in the Gem Store, or leave them in your bank for future use, it does not affect the Gem to Gold conversion rate.
It only affects the Gem to Gold conversion rate if you TRADE Gems for Gold through the Exchange….and vice versa if you use Gold to buy Gems through the Exchange.
Buying Gems with real money DOES support Anet though as you are directly giving them cash. Converting Gold to Gems acts, somewhat, as a Gold Sink and thereby helps keep inflation in the game down.

Yes. And they decide whether it then goes to Aion, Lineage, [insert other game titles of NCSoft] or GW2. I think.

It eventually ends up at NCSOFT once it passes through the hands of ArenaNet. ArenaNet is it’s own company with accounting, sales, marketing departments but the company is still owned in totality by NC West Holdings which is owned in totality by NCSOFT.
