I noticed that all of the exotic dungeon armor (except Arah armor) come with an upgrade component. Can these be replaced with other runes? I ask this because I don’t want to work towards a specific exotic armor set just to find out that I need Arah armor if I want to choose what runes I apply.

Also, if they can be replaced, does anyone know why Arah armor is the only set with no upgrade components attached? Surely Arah being the most difficult dungeon would mean this armor set comes with some advantage over the other sets.

Yes, you can replace the armor runes with whatever rune you want. The old rune will be destroyed in the process.

This is good to know. I had figured the solution was transmutation but if all I need is the runes with the stats I want to apply to the look then I don’t need to get two sets of armor to get the look on the stats I want. I was also wondering the same thing about that one set since all the others have runes on them.
