In terms of storyline, is there a particular order that I should do the SM of dungeons? For example, is it ordered by level of the dungeon? Or, is everything separate and I can do it in any order?

You can play them in any order you like. It doesn’t matter.

There’s an order, although as far as I’m aware you can transpose any two consecutive dungeons (other than Arah, obviously) and never actually notice anything out of place. The order is the same as their level:

Ascalonian Catacombs
Caudecus’s Manor
Twilight Arbor
Sorrow’s Embrace
Citadel of Flame
Honor of the Waves
Crucible of Eternity
Arah

But again, don’t feel too beholden to that order. Even if you want to see the whole story as intended, plot developments (other than Arah being the culmination of it all) aren’t really followed up on until at least two dungeons later. Probably intentionally, for that exact reason.
