As the title says, can you change the colour of the commander tag without leaving your squad?

No, but you can change it in like 5 seconds:
- Leave squad (have someone that can invite you nearby, or join on them)
- Tag up with your color of choice, tag down again
- Rejoin squad and take command
- You will tag up with the new color
