Are we supposed to use superior runes on ascended gear?

If you want to maximize effectiveness then yes, using the strongest runes would be best.

If you mean “where are the ascended runes” then that is currently being discussed by ArenaNet with the feedback from the vertical progression discussion in mind. I’d guess that ascended runes will happen, but not until late 2014.
