First make sure you got the right version of HoT. Only the ultimate version comes with the 4000 gems.

If you pre-purchased via buy.guildwars2.com or one of our official retail partners, make sure you’ve applied your pre-purchase serial code to your account before logging in. If you pre-purchased in-game, your account will be upgraded the next time you log in to Guild Wars 2.
Once your account is upgraded, you should see your title immediately in the Achievements section of the Hero Panel (default hotkey “H”). Within a few hours, you’ll get an in-game mail message with any bonus items included in the edition you purchased. Gem delivery may take up to 72 hours after purchase.

I suggest waiting for atleast 24 hours. after that contact support (the above link, top right corner, submit a request)

It can take up to 72 hours for the transaction to go through. Arena Net was receiving fraudulent charges for the gems so they now wait the 72 hours to be sure the payment will actually process.

New Accounts have some restrictions lasting 72 hours up to 30 days. So you should get your 4k gems around after 72 hours.
