I believe it is in place of the transmutation stones we used to get for daily completion before the update.

yay! now I have no reason to complain when I dont get a key

u also get transmutation charges from sPvP reward tracks.

But these are 3 times more useful to those of us who are already 80, there was no way to convert stones to crystals before, now we all get to use them

Sometimes dailies could give BLC items as an additional reward. One of those items was Transmutation Crystal (this was rare, happened to me only a few times, but was possible). I believe Trans Charges took the place of the Crystals in the Daily drop table.
