You can usually separate banners that are too close to each other by going into options and assigning a key to Next Ally, in Control Options. Using this key while standing by 2 banners should highlight each in turn, so that you can get the buff from it.

There should be a small “cannot place banner here” radius around any banner already placed.

Yes, it’s a workaround. Did I say different? Unless or until ANet changes the way that banners are placed or buffs gained from them, then this is one way to get both buffs and is useful information to those who don’t know of this workaround.
