I acquired a crafting bag for with the understanding that “upgrade items” would remain in the bag when you “Deposit all items”. I put “Carnelian Nuggets” in the crafting bag which states ("apply to an unused upgrade slot), however this particular item insists on moving. What am I missing or is this a bug of some sort?

The various gem-type upgrades (nuggets, shards, orbs etc) are both upgrades and crafting materials.
Anything with an open slot in Material Storage will be deposited unless it’s in an Invisible Bag/Safe Box.
nah crafting bags only sort crafting materials into that bag first, what you want for stuff to stay in bags are the invisible one.
