I had the hoodie and shorts on one of my characters and now they are just…..gone. I look under the outfit tab and nothing is there, and I can’t even equip my default clothes, they are just taking space in my inventory but I dont want to just delete them

You have to go to the Armorsmith like the one in Divinity’s Reach where the Trading Post are and exchange them for new versions of them. This will give you the tonic versions of them.

I don’t like this new setup either, I went to the guy and he did everything I had except my witch hat. Is my witch hat now just unusable trash?

Most stand-alone hats, I would expect the witch hat included – should be armors now.

Dear ANet writers,
Stop treating GW2 as a single story. Each Season and expansion should be their own story.

This. Most hats have been converted to armor skins and thus require a transmutation charge to use as armor. They cannot be used in the new outfit system. Some other standalones, like the Riding Gloves, have been converted into costume tonics with no dye capability and a forced outfit, as well as utility lock.

Kind of a rock an hard place choice as to which is better (or worse).
