Some if these trophies are “physical” in that take inventory space, e.g. Lotus Flower, while some of them just “ding the collection” when obtained and no item is actually delivered. Do I need to save these physical trophies for some future purpose or can I just sell them? I am not referring to the ones where you need to get, for example 5 different Jotun fragments and then combine them — I am talking about the ones where is there no apparent use for the item after you ding the collection entry.

I’ve just been vendoring them, so if they are required in the future I’m screwed

If it says “only has use as part of a collection” it’s usually safe to vendor them.

So many of them do not say that.
