Malyck and his Missing Tree
I don’t know how you’ve managed to play through the game without coming across the theory/explanation, but Sylvari are minions of Mordremoth and the Pale Tree is a Mordrem Champion like Glint was to Kralkatorrik. There’ve been clues dropped all over the game about a 6th dragon and the Sylvari being its minions, even Mordremoth’s name has been in the game since launch.
Malyck’s tree is likely a true Mordrem champion and he was born improperly. Closure to his individual story would be nice, but as players we can piece it together.

I am very, very worried about Malyck. To me he is one of the most engaging characters in the game.

I’m well aware of that info, and thats precisely what I was alluding to when referring to malyck’s return; as a savior, or as a war leader leading a massive invasion of syvari from that other tree in service to you-know-who.
Which reminds me, I wonder if the nightmare court are going to fall under mordremoth’s influence, or if they are going to become some kind of anti-hero set; after all, they had protested the pale tree wanting freedom – would they want to become the sock puppet of a dragon, even considering their relationship?
Or perhaps just enough free will to reognize the horror of their situation as they more easily fall under control… or eagerly embrace their master? I could see this going a number of ways, including some kind of really fun multi-sided war between the pale tree, the nightmare court, malyck’s tree, and mordremoth’s new recruits.
I’m pretty sure the nightmare court is as anti-dragon as the rest of the sylvari and as you said, they are even more anti-authority than the other sylvari (except if the source of authority is a sylvari within their own ranks, for some reason).
The interesting thing, to me, is that the two most prominent victims of Mordremoth (e.g. scarlet and aerin) were both soundless, not nightmare court. Which of course is another hint at the fact that it is the dream (and possibly the nightmare) that protects sylvari against Mordremoth. The reason why those pact sylvari fell to Mordremoth’s power was likely either due to proximity to him or due the current state of the pale tree (or a combination of both).
I think that Pale Trees are either Dragons in their own right, similar to how the Shadow of the Dragon was originally depicted in the Sylvari opening instance (i.e. a Dragon with a Tree on it’s back) or that if they are separate entities, that there is a symbiotic relationship between a specific Pale Tree and a specific mordrem Dragon.
Based on these lines, I suspect that the `Avatar of the Pale Tree` and `Shadow of the Dragon` are either two halves of the same entity, or two halves of a symbiotic pairing of Tree and Dragon that have essentially been at war since Avatar arrived and messed things up for Shadow.
This explains why they both have the same format to their name (XXXX of the YYYYY), and why ‘Shadow’ has the power to appear inside the Dream that Avatar created, specifically to train her Sylvari to be ‘anti-dragon’, and ward them from the influence of Mordremoth. I think the nightmare is actually Shadow fighting to regain access to his mordrem seed creating systems.
You might wonder how they could be the same entity and yet we fight Shadow in the real world, but first it’s worth pointing out that you can separate a plant into two parts and both continue to grow, and you can also attach one plant to another to make a single plant.
It’s also interesting that when we fought Shadow outside of the dream, it no longer had a tree attached to it’s back.
What I think will be ‘really’ interesting, is what happens to Avatar in the next instalment. We just killed Shadow, and if Shadow was her ‘dragon half’ what kind of effect will it have on her?
Anyway, back to Malyk’s Tree.
I don’t think it was grown from the same batch of seeds that was used to grow Avatar/Shadows Pale Tree. I think it will turn out to be much older and much bigger, and the source of those seeds in the cave.
I think being older and bigger would allow that tree to create larger offspring the size of Teragriffs and Thrashers and to send out huge vine-like roots over large distances.

So far there have been strong indications that the Dream is a means by which the Pale Tree protects her “children” from Mordremoth’s influence, hence why the Soundless are more susceptible to Mordremoth’s corruption. Malyck has no conception of the Dream. It’s likely that we will see Malyck again, albeit as a prominent servant of Mordremoth.
