If you talk to Bongo the One-eyed he will tell you that he Joined the Pact.
From what he mentioned he appears to work mostly as a military instructor for the Pact.
The Pact base where you find him is his due to his Pact Ship crashing.

Bongo was not with the nobles, in fact during the event chain you escort some nobles to him and inform him of what happened to them and their ship. Like EdwinLi said, he is with the Pact, as some kind of instructor.

Both of his eyes seem to be intact, though that might be either a replacement or an illusion (as the event fight with him has us fighting clones of him).
