The CoE itself is the underground laboratory while infinity coil is the base above it.

I believe there is an npc standing outside the dungeon entrance who states that the Crucible of Eternity is located directly under the Infinite Coil Reactor, though I could be wrong. It is underground though, that much is certain.
I also recall an NPC mentioning that the CoE is the “heart of the Infinite Coil Reactor” = which would imply underground (iirc, its the same NPC who explains that said Infinite Coil Reactor was built as a replacement for the Thaumanova Reactor that blew up in Metrica Province).
Stop treating GW2 as a single story. Each Season and expansion should be their own story.
If I remember correctly, the explorable path where you fight your way to the front door has you fighting your way up from lower floors, implying that the facility is underneath the reactor.
Well the “front door” is actually an asura gate, so that’s not really saying much.
But I do believe the sky above the Infinite Coil Reactor is clear so…

Considering you can leave the place by a submarine (which brakes through a wall), the thing can’t be in the sky, that much is clear.
Now this get confusing. If its underground, why a submarine???

Why not? It’s underground. Perhaps the submarine was an alternate means to enter and exit the facility in the event of an emergency.
I think the submarine belongs to the pact or OoW. Besides that, the Infinity Coil Reactor is right next to the Mire Sea, so if the CoE is underground it could easily connect to the sea.
The submarine is indeed used by the Pact (its origin lies in the charr – you can see the prototype, the Iron Barracuda iirc, in Plains of Ashford on the western shores of Ascalon Basin).
