I don’t think Scarlet gives them much of a choice of “liking” working with the Flame Legion.
Stop treating GW2 as a single story. Each Season and expansion should be their own story.
Technically, Scarlet might not be one of their superiors- she could be outside of the organization altogether.
And looking at the geographical area that the Aetherblade’s bases are in, and the fact that their pirates, the charr are probably from Lion’s Arch, and too far removed from their race’s culture to care. Although…
Notice how the Aetherblades and Molten Alliance never work together? One has to be driven off before Scarlet will call in the other. What tactical sense would that make? Assuming it’s not just mechanics (most likely) perhaps Scarlet feels the need to keep them separate.
We really don’t know the motives for any of these groups. Scarlet may have traded weapons tech for mercenary support but it seems as if there’s more to it than that. We don’t really know how the Aetherblades are recruited, trained, funded, or otherwise resourced. Since they are called pirates when they don’t act like pirates they were presumably Lion’s Arch pirates who were tempted into airships but that doesn’t explain how there are so many Aetherblades. Since the Aetherblades are never successful at anything we never see what they would do if they ever succeeded. Mai Lin is the only named leader amongst Scarlet’s minions.
Charr that become Aetherblade pirates probably just abandon their former alliances in full dedication of their new affiliation. That doesn’t mean they can’t still hold grudges against the Flame Legion. But if they are loyal to their commanders, then they’ll keep in line.

@Stooperdale: We actually do know the motive behind the Molten Alliance – or at least their motive as of Flame and Frost – to conquer more surface land (Hoelbrak and Black Citadel specifically, given a map of the BC found), and for the dredge – to advance their technology – and for the Flame Legion, to use the dredge then enslave when partnership is no longer needed.
And while Mai is the only named captain, she was merely a captain it seems – just like the dozens of nameless champion mooks we have been fighting throughout August.
