Lorewise, the Seraph are probably rebuilding the fort just as Lion’s Arch was being rebuilt. It’s still a strategically important location, after all, and with the new technology for instances, ArenaNet probably can repair and reopen the fort in the open world without ruining the instances.
Since it’s not a major city, though, ArenaNet can just close it up and hide the rebuilding rather than having the fort appear to have been rebuilt in a day after months of hammering rocks.

Bobby Stein has said that the new instance technology that allows old LA and old Concordia to show up in the personal story is not yet planned for use in Season 2, but that they’re discussing whether they should or not in the future.
It’d be idiotic to not do so though.
Stop treating GW2 as a single story. Each Season and expansion should be their own story.
