the dredge and flame legion was an alliance of convenience, scarlet pretty much got the two working together long enough for them to agree that fighting together would be better than fighting alone, especially since dredge don’t do magic and flame don’t do tech. iirc, after scarlet died, the molten alliance disbanded due to infighting
the aetherblades were composed of bandits and inquest, however, they were also composed of refugees from the MA attacks. the inquest likely wanted to know more about scarlet’s ley-line research. afaik, they are still active but hiding in the Edge of The Mists
the toxic alliance, though I had to quit because of uni, this is whatI understood later. the krait were told that it would allow an incarnation of their god to be created (the thing on the top of the nightmare tower), and SOME of the nightmare court believed that the toxic spore hallucinations would help corrupt the dream (they are NOT part of Caderyn and Faolain’s nightmare court anymore,they are a splinter faction).they are still active and still causing problems in kessex hills.
Scarlet’s ultimate purpose was, and still is unknown. perhaps even to her. maybe she wanted to wake mordremoth (which she clearly succeded, and is certainly what mordremoth wanted her to do), but as far as her own motivations go, we still have no idea, it’s possible that she wanted mordremoth awake early so he’d be weaker, or maybe she was just nuts, who knows?
I’m sure someone else will have a more thourough explanation (paging Konig ;P), but that is the story of LW1 and the enemy factions as far as I understood it
Unfortunately, we have very little to go on for the alliances, even for the generally sub-par exposition in S1- Calcifire got most of the big elements right (I’ll nitpick one of the smaller things below), but to speak specifically to your questions:
We don’t know for sure if Scarlet’s underlings knew what she was up to, but we were told in general what each signed up for (Calcifire got the Toxic covered, Molten jumped on for power, and Aetherblades were after loot), and none of that has to do with waking a dragon, so I’d guess your gut instinct is correct. Scarlet probably kept them in the dark.
The Molten alliance and Toxic alliance did not exist before- Scarlet brokered both- but they were both pulled from splinter factions of groups that did already exist. Aetherblades, we just don’t know- they seemed more closely tied to Scarlet, and much more cowed by her, so it’d be weird if they existed before her, but it’s possible. As far as I’m aware, we don’t even know if Scarlet was involved in getting them their airships.
As for the Inquest- it’s worth noting that after Aetherblade Retreat, in the second Aetherblade patch, we never see Inquest working for Scarlet again. Their councilor even brags that they quickly ditched her, albeit in response to a different question. It’s possible that they pulled out very early on, maybe because they learned what Scarlet was up to, maybe because they found they weren’t getting what they were promised out of it. It may even be that that was a splinter Inquest too, and that they were hunted down by the main Inquest later. Again, though, veering into things we have no information on.

It seems that the details have not been very well explained, not just that I forgot them. How scarlet managed to gather this incredible alliance without anyone noticing it, it remains a mystery!

As for what happened to each faction: The Molten Alliance would be unable to return to the main group of Flame Legion so they would be forced to strike out on their own and remain allied to the Dredge.
The Toxic Alliance of course have the Krait members of the organization would treat the Toxic Courtiers as the subjects of the “Prophet” that we killed in the Tower of Nightmares. Said Toxic Krait would be rivals of the other Krait clans and be fighting them where their borders overlap.
