Firstly, Kudu was ever only a high ranking individual of the Inquest. He was not the leader, just the head of the draconic energies research (which presumably got a replacement after CoE).
As Thalador said, the two Shinji suggests are dead (and were mid-ranking individuals in the first place).
We actually don’t know who runs the Inquest – we never did. Their leadership is about as mysterious as the Consortium’s and as the identities of the leaders of the Molten Alliance and Toxic Alliance.
Stop treating GW2 as a single story. Each Season and expansion should be their own story.
Generally we only find out a villain’s name in GW2 when we’re about to fight them. This even applies to Elder Dragons …

But then again, his dialogue states: “My access to the Inquest has made it possible for me to outsource the Council’s project vetting to them.” which would suggest he’s not on top of the food chain but just a member.
I had always assumed the Inquest was more like an ideological organisation working in autonomous cells, pooling man power when needed.
I think High Councillor Flax is behind all of it, even if most of the Inquest probably doesn’t know about it. He looks like an evil mastermind to me, always behind everything but never getting his hand dirty, kinda like Caudecus, only that he’s already ruling asuran society.

I wouldn’t think the Inquest has a council. From what I can remember, the Inquest don’t have krewes, everyone is working toward the same goal and individualism is absent.
I think we can safely assume there is one person at the very top.

The Inquest can be thought of as a meta-krewe. The name is simply an umbrella term for many different krewes who simply ascribe to the Inquest’s methodology (namely, “Results are everything. Morals are unnecessary. All data, information and inventions should belong to the Inquest. If other researchers won’t share, take it.”) Within the Inquest, there are dozens, perhaps hundreds, of different krewes working on multiple projects at the same time.
I’m inclined to say that the Inquest functions similarly to terrorist cells. Each cell is largely self-contained and has a leader (e.g. Kudu, Teyo and Tazza), but the cell leaders rarely have much to do with each other unless their projects happen to overlap.
The Inquest to the Asura are the Spectres to the Citadel Council.
I’d say they are more like a totally amoral STG to the Salarian Union.

I believe the Inquest has a more corporate structure as it is described as a “corporation” like meta-krewe, so it would work much like today’s modern corporations or something similar.
You have the CEO at the very top.
Below him/her is a board of directors.
Below that is regional/district managers
Below that is the office managers
Below that is your typical office worker.
Finally below that is your typical intern or misc. worker.
I also see the separate labs working one name as a sort of branching out that most companies have. A company (I’ll use a simple one and easy one) Wal-Mart has stores (labs) across the country and the follow a set of guidelines from the corporate level but are managed within the region or district. Each Wal-Mart in the region/district, has a manager/owner (lab-leader/krewe leader) and a large group of employees keep each individual store operating (your typical mook).
I hope my explanation on I see the Inquest being isn’t too… complicated. If it is, I’m sorry.
Going with the ME stuff above, the Inquest is more akin to Cerberus to me – and no, not because Kudu and the Illusive Man both become corrupted by world-ending powers they seek to control and use for the betterment of their race’s domination of others. Though that certainly is one hell of a parallel (which Thalador had pointed to me long before I played even ME1, let alone ME2 and 3).
Like Cerberus, the Inquest seems to be a collective of cells that each work on different projects and can be categorized under different umbrellas (no, not the Umbrella Corporation :P). From dragon energy research (that Kudu led), to soul research, to asuran politics (that I think Yahk would be the head of), etc. Whether or not there’s some hidden all-high individual above it all akin to the Illusive Man, I cannot gander.
Flax seems only related to the Inquest in that he desires the same outcome: asuran supremacy. But as shown in the dynamics storyline, he will always take the more cost-effective route, regardless of moral standings. He makes deals with the Inquest a lot because of such, but if a better option becomes available, he will instantly turn to that better option.
On an aside: I would not be surprised if the asuran-originating company of the Consortium happens to be an Inquest economic front… Both groups seem to have little care about moral backgrounds, and both are asuran… and we don’t know anything about the Consortium higher ups beyond that they’re willing to send assassins after failures… just like the Inquest does, I believe.

Ok, so the dragons are the reapers resetting technology, er… “magic” every cycle so people don’t get too powerful and destroy reality. Scarlet is Saren, the Inquest is cerberus. Now we just need to find the Catalyst! : P

I very much remember an in-game NPC (likely an Inquest defector) mentioning that they joined the Inquest thinking they’d be able to explore their own project or something without politics getting in the way. They essentially told me the Inquest treats them like a cog.
Maybe I remembered it incorrectly.
Have we heard of them working on anything that isn’t about Dragon Energy?
There’s a lot that the Inquest works on. Chaos magic (despite common misconception thanks to Scarlet in Thaumanova, it is not the same as dragon energy – just similar and the Inquest mistook dragon energy for chaos magic and mixed the two), dragon energy, souls as energy, teleportation without a receiver, alternative energy sources, etc. etc.

Chaos magic one of the central problems we have. It shouldn’t be at many places, maybe it shouldn’t be there at all, but we have a class that is based on it.
The consortium seems not to belong to the inquest. It’s a separate oraganisation which is probably around before the asura came to the surface. Some lines that Dessa told hinted about it.

Yeah that makes more sense, Cerberus is more inclined to raid Earth facilities.

Actually I’d say that the Anti-Spiral is probably a better fit for reality destroying scenarios (oh look at my anime-fanboy coming through) since the worst case scenario in ME was simply the extinction of all organic life (reality would still be perfectly fine).
