Well basically they had no choice, they aren’t stupid.
Plus there are groups of Charr who hates the alliance and try to destroy it, as well as being groups of humans who try and destroy the alliance with the charr as well.
Lucky those in charge, notice that if they dont stop the fighting. The dragons will kill them.

In order to keep peace between the charr High Legions and Krytan humans, the Vigil set up a team to retrieve the claw from Ascalon to bring peace and allow the races to join forces against the Elder Dragons. After being retrieved, the Claw was given to Smodur the Unflinching as part of a peace treaty. It now hangs within the Imperator’s Core within the Black Citadel.
Dougal Keane retrieved the Claw of Khan-Ur from the Ascalon Crypts to use it as a bargaining truce to the Charr. The Claw is said to unite the separated legions of the race. Well as far as I know anyway.
Queen Jennha had problems in Tyria(Bandits, Centaurs, Risen)
the Legions with the Flame Legion, The Branded, Etc
they both couldn’t afford the war anymore and were disscussing a truce, but to make the true the Charr wanted a powerfull atifact called the Claw of Khan Urr which was in ghost infected Ascalon City, in the novel Ghosts of Ascalon you will learn more about this.
but eventualy they will get the claw, this all happend one year before the start of GW2
The Dragonbrand helped as well. Having Kralkatorik wake up and leave a distructive scare right through your nation and destroying or corrupting everything in his path kind of worked as a very convincing wake up call.
If you talk to some of the NPCs at the Summit on the plains of Ruin the common theme was that after seeing the Brand and the distruction the Elder Dragons caused, the war between the Humans and Ebonhawke seemed trivial.
Thats not to say there still arent groups that want the war to keep going and cant give up old hatreds. But as these groups get more desperate and use more extreme methods they are ironicly helping the Ebon Vangaurd and the Charr come together if just to fight insurgants.
So overall then a lot of bad stuff happened (elder dragons) a bit of political manoeuvring (the claw). But overall it’s not a easy alliance, if you listen to some of the npc dialogue you’ll noticed that even the none separatists don’t really trust the other side.
Queen promised to return to them the Claw of the Khan Ur for a peace treaty and to help defeat the dragons.
