Cancelling the magic out (spoilers)
The two killing one another wasn’t really the issue. It was the massive amount of magic stored up inside them being released that’d mess up the planet. If a safe way to absorb that magic was found then killing the dragons wouldn’t be a problem though.
I am just playing the “The Machine” Season 2 story mission for the fifth or so time, and I can confirm that what the Asura refer to as the Eternal Alchemy consists of dragon power — we see the orbs, then we see Zhaitan colliding into to center, which Scarlet saw represented by the Pale Tree, and by doing so making the whole construct unstable:

It is safe to assume that something similar happened after we killed Mordremoth. That means even killing them separately brings imbalance to our world.

I was pondering this the other day as well. After the events of Flashpoint we really just put a ‘snooze button’ on the whole thing. Is the only real solution to collection and store all the extra magic? and if so, where would we put it? We saw in ember bay and lake doric that there is so much magic in the atmosphere that leyines are visible to everyone. Having so much magic just free floating would still accelerate the awakening of the elder dragons again at which we’ll be back at square one.
It’s generally considered that the purpose of Glint’s legacy, including Aurene, is to create a ‘substitute’ means of storing magical energy apart from the Elder Dragons. Whatever her long-term plan is, however, it doesn’t seem to be sufficiently developed to be able to fully soak up the effect of two Elder Dragons dying, let alone four.
(Although, that is one of the possible flaws in Taimi’s simulation – it might not have accounted for the effect of Glint’s legacy. Simulations can only use the information you put in, after all, and Taimi didn’t have the heart of Omadd’s machine when she ran that simulation.)
