There was a notification on the gem store.
When you looked at the item in the store, it had the “Available for (however many hours was left)” with a countdown and the orange banner, meaning it was leaving the store after that time.

No Gem Store items (or in-game items for that matter) came back from the first release besides the Super Adventure Box O Fun.
But yeah all of the items had a Limited Time banner and a timer counting down to their removal. Not to mention it was posted on the site as well as the launcher.
