Just bought the game, had some questions

There’s no real reason to hold off on using the skin. You get 3 transmutation stones for each city completion, so 2 cities gets you a full armor transmute. You also get them for finishing zone maps, occasionally for daily completion, etc. You might want to only use them for every 10 levels worth of armor upgrade and put up with not matching now and then as you go, since you do level so quickly.
You’re not exactly changing the properties. What happens is you put the armor that looks how you want in your bags, along with the armor that has the stats you want. You double click the stone, and get a popup window with two panels. Drag the two items into the panels. Then you have three fields in each panel to click, for the skin, stats, and any upgrade item (sigl/rune/etc). Click on each one that you want, double check you are using the skin you want to keep, and then click to accept the change.
Once you are using level 80 items for either panel, you must use a crystal rather than a stone. Those are rarer (as drops) and pricier (on the Trading Post). However, you can apply any skin to any item of the same sort, even grabbing level 80 items to put on your level 1 white gear if you really want. Once applied, you must use stones or crystals depending on item level to move it to a new item.
You can use transmutation stones (you can get these from finishing maps) and change them as you level.
Then, at 80, you have to get the gem shop crystals to transmute if you still want it.

I’m not sure how the Heroic Edition works, I thought you only got 1 set of skins to begin with, but I think I can still answer your question.
You can use Transmutation Stones (or Transmutation Crystals for level 80 gear) to combine the skin of one item with stats from another. The only limitation is the items have to be the same type – you can’t make light armor look like heavy or make a sword look like an axe.
You can’t use armor skins more than once, after they’ve been applied to an item they become part of it. But you can use transmutation stones or crystals to combine that item with a new one (like higher level armor) so you can keep the skin.

With the Heroic Edition you are given a set of armor and a skin is included. So basically, if i want to keep the look i’d have to collect transmutation stones to change the properties on the armor set to the better ones i have currently equipped correct?
Also, I could technically use the skin when I am a higher level to not have to transmute anything but then if i ever replaced the gear i would have to use those transmutation stones or crystals whenever i hit 80?
