Let’s say I buy 40 minis, deposit them, and then sell them, they count towards the achievement? And if I want to later go on with the achievement, I would need to buy those 40 again to get the 41st to count?
As I understand the achievement you need to have all the necessary minis in your bank at one time. So yes, if you deposit 40, take them out and sell them you will need to get 40 minis back (not necessarily the same ones) to start again.

What it says to get the title is, ‘54 in collection’. Which, to me, implies you need all 54 in collection at one time.
