Rune help
heh yea, need two of said runes equiped within your armor pieces. after that you should get the bonus (3 if you count your underwater helm). Make sure they are the same rarity as well.
bonuses highlighted in blue are what i currently get for having 4/6 of them in my armor, the other two are grey and to obtain them i would need to set in another two runes of said type. Hope this helps you.

Ok I see, still having trouble equipping the runes however.
I bought a Minor Rune of Lyssa and tried to equip with no luck, and if I try on another item the other upgrade gets destroyed.
Is it the rarity? Minor Rune of Lyssa is green and so is the armor.
The Wiki (link above) is very helpful for game information. You can even access it from within the game.
Upgrades for gear (runes, sigils, etc.) have level requirements. The gear must match or exceed said level requirement. Although, I don’t think Minor Runes have any level requirement. The gear must have a slot for runes, as well. If you double-click the rune from the Hero Panel (make sure you are in the ‘Equipment’ tab), then drag the rune over your different armor pieces, it should slot anywhere that does not show red, overwriting occupied slots and occupying empty slots.

Ok, thanks for the replies I must be a a bit special still not understanding it after reading the wiki, screenshots below.
From the Wiki: A complete set of armor can hold up to six runes, one rune in each armor piece. While underwater, the breathing apparatus replaces the headgear, so that characters would need a seventh and matching rune to maintain the same bonuses.
You can’t put 2 Runes into one slot. You need to put the second Rune of Lyssa into a different piece of armor. All individual armor pieces can only hold 1 Rune.
Low level armor – 3 sets of 2 Runes (for max upgrade) in the six pieces of armor (not including underwater gear)
Mid level armor – 1 set of 4 Runes and 2 more Runes
High level armor – 1 set of 6 Runes
Of course, you can mix and match if you want, but to obtain the full set of effect increases, you use a full set, whether it be a 2-Rune set, a 4-Rune set, or a 6-Rune set.

Yeah, Rune bonuses operate as part of a set. To obtain your second bonus, you need to put another of the same rune in a different piece of armor.
Minor runes have 2 steps.
Major runes have 4 steps.
Superior runes have 6 steps.
Your headgear and aquabreather count as seperate armors as far as runes are concerned. So don’t put any runes belonging to the Major category on either if you need the full bonus. If you put a rune in your headgear, you’ll need that same rune in your aquabreather (and vice-versa) or you’re going to lose the bonus when you hit water (or go on land if opposite applies).
Major and superior runes also carry a minimum equipment level requirement. If the level to equip is lower than the level of the rune, you can’t use the rune in it.
