No the weapon is still the same. You will not get those upgrades back when you make the legendary, however.

But you have to remember to extract them before making the legendary.

Any upgrades which are on the precursor when it’s put in the Mystic Forge do not carry over to the finished legendary – they’re destroyed in the process. So you either need to extract them or buy replacements.
