Do the stats (and runes) of a breathing apparuts only count while you’re underwater? And what about underwater weapons? AFAIK the sigils only come into effect while the weapon they’re applied to is being used, but what about stat bonuses?

That is true yes. Stats are only applied while the weapon or breathing apparatus are being used.
