I have 10 transmutation crystals and I have a problem with a rune. I have sigils of force in a sword and in a focus and I learned that these runes won’t stack, I see that I can use crystal to transmute that rune to any other item of that type, what will happen with that item after I’ll transmute that rune to other item?

At the moment the item that originally held the sigil of force will be destroyed in the transmution.

There is NO method to remove a rune from an item and keep both item and rune intact (if that is your goal). Sorry.

Ok thanks, I thought I can transmute sigil and keep my item, so I need to wait until they’ll finally add something that will allow withdraw sigils.

You can overwrite the sigil with a different one if you’re ok with losing the duplicate sigil of force. IIRC they are only a few gold to replace, if you’d rather not wait.

You CAN add a new upgrade and it will just replace (destroy) the old one. OR you could transmute it onto the new item and replace the old focus or sword it was on.

I’m not sure I would wait for something the withdraw upgrades as that may never happen.
