What does "store in vault" mean?

The “store in vault” option is basically just a way to save inventory space. You do lose your free transmute, but some people have too many skins and no immediate interest in using them and would rather just free up bank space than get the free skin application, I suppose.
I’ve got a few skins I’ll probably never, ever use which I might vault at some point for that reason. Though I’ll wait until I actually need to free up space for it.
Say you have a nice exotic on, but you don’t like the look of it and prefer the look of that piece of blue armor in your bag. Are you going to wear the blue piece around instead of the exotic which has much better stats?
Not likely. Instead, you will unlock the skin of the blue armor so that you can use it on the exotic armor with a transmutation charge and thus use the look you like on the armor with the better stats.

Grace, I think you sidestepped MrAwesome’s point. He (I assume, because “Mister”) has a skin, perhaps the Gas Mask. It can’t be worn without applying to an item. It’s free to apply one time, which unlocks it for alts.
However, if he clears inventory before deciding which alt gets the free charge, and sends the skin straight to the vault, he no longer gets that free application.
Quite right, MrAwesome. I have declined to send anything to the vault, even the skins for which I have no immediate use, because I have 52 such skins not yet assigned and 52 charges is not to be sneezed at. I’ll be willing to actually use them now that they aren’t committed to only one alt (or at least only one armor weight) forever, but I still have to wait for the right moment since I still have to clog my bags with items and get high-stat gear for some skins so I can swap around quickly without burning charges.
