I’ve noticed some cannons and mortars in WvWvW at less than 100% health.

Is this damage from bad-guys, or have they become susceptible to despawning?

And if it’s damage rather than a last-used timer, is there any way to repair it?

Cannons and mortars do not despawn. You cannot repair the damage. You can only wait for it to be destroyed and then after a few minute cooldown you will be able to build it again with supplies.

Indeed, cannons and the like are upgrades to the location and only despawn when the location is flipped.
