The slots you can unlock are slots that will always be available regardless of your preference setting.
If you want to make sure you get PvE missions change your preference to PvE. In the guild window’s mission tab click on the gear/cog and set it to PvE. In 3 days you will just get PvE missions. You can also convert any leftover influence into favor at a rate of 10,000 influence -> 50 favor. There is a 500 favor limit when doing the conversion. I think that is per week.
i am also trying to figure out how to do this for my very small guild
Thanks for the answer. This is pretty rubbish not having a full selection on launch day. It means that we cannot work towards getting the guild hall for three whole days, and it was one of my most looked-forward-to features in the expansion. 
It also means that small guilds with pve oriented ppl and with no guild hall wont be able to unlock the missions for a while. That’s awful.
There should be another npc merchant with this unlock elsewhere for small guilds that still dont have guild halls and want to get theyr favors for it, based on the pve missions, if the guild is PVE oriented, rather than wait for the missions reset…
That is completely no sense to create this obstacle for PVE oriented guilds on the launch day / week.
I’m in the same position. After running guilds in other games for a decade, I’m just over having to deal with other people. Guild Wars 2 has been my refuge because I have been able to do everything I want to do by myself or with my Husband. There needs to be a way for very small guilds to earn favor. Changing the system now, 3 and a half years after launch to force us into having to care about other people is just Uncool.
We won’t do it.
If we can’t level our own guild hall, just the two of us, we may be more tempted to play other games… or at least less inclined to play this one… I’m already feeling disenchanted by this change.

Yes. Changing the setting sets the preferences for the next reset. Unfortunately the mission reset just happened today/last night.

Some of the guild missions are doable solo. More are doable with 2 but you should be able to get 300 favor per week(the weekly cap is 2000).

I agree with you to – this is very disappointing for small guilds.
As a 1 man guild I used to get some guild benefit from taking camps etc in WvW but that no longer seems to apply.
The missions currently on offer require a mimimum of 3 players. Hopefully some 1 player missions will be offered soon.
My current guild experience shows as 0/100 – perhaps there is some other way I can gain guild experience?
P.S.
By the way, I’m not expecting that small or even 1 man guilds should gain huge experience quickly but some experience would encourage us to build our guilds.
