I have a brand new Guardian made for PvP. She only has 5 pieces of armor. Does she still get the full six rune bonuses?

Absolutely. If I’m not mistaken, you could have the six runes bonuses even if you were naked. However, normalized (meaning: the same for any quality/level) bonus stats are given for chest pieces, legs, and boots, probably because having people naked in arenas would look silly. Gloves, shoulder pads and helmets are just here for aesthetics.
