While running in PvP, I usually run topless on my charr because I heard that armor doesn’t have an affect PvP since it’s all runes/sigils. What I found out was, when I removed my chest armor, my armor rating went down by over 300 pts when I checked the PvP Build window. I noticed that it happens with the pants, and shoes. Removing the head, shoulder, and gloves doesn’t have an affect. Is it just me or is it happening with everyone else?

yes. this is intended and those 3 are the only armor pieces that have any influence over your armor value. this doesn’t have anything to do with pve/pvp as it only matters if you have ANY piece of armor in that slot.
