Did Eternal Battleground Waypoints get changed?
A:
Waypoints are an upgrade that you can purchase at a Keep or a Castle. If the Keep/Castle is invaded by one of the other Worlds in WvWvW, upgrades are cleared, and therefore the waypoint upgrade is cleared.

You have to buy Waypoints at a keep for them to excist, So usually theres only 3 Waypoints. 1 for Each base
