Same thing happened on our server, all upgrades are stuck… we had waypoint on garrison at 80% ~!

Just go up to the workers and press F to get them to work again.

Yes, that works. You cannot see progress for upgrades which started before the reboot but it is preserved and if you get the workers on the case upgrades will complete on time.
