Does burning duration affect the burning damage? I’m using a build that has +65% burn duration. I’m just wondering if I could deal the same damage in shorter time without having that amount of burn duration. (Don’t include Fiery Wrath in this.)

I should think that it depends entirely on whether you’re having trouble keeping the mob burning all the way until he’s dead.

The answer is in the question. It only affect the duration, not the pure damages.
If you keep your focus burning, there is no difference.
