Most of this Depends on your class/build/etc.
Rotations should be more or less read as “under ideal circumstances”. In practice you’ll find that you may need to deviate to pop a skill outside of the rotation (utility, heal), your target ends up moving away, or you may need to reposition yourself (e.g. dodge). So if you never needed to do any of that following the rotation would offer you the best damage for that particular setup.
Mace 3 for example, is very hard to consistently implement into a rotation due to the nature of how its damage gets triggered. However, if it were a life-death situation, I would drop my rotation and save myself from the provided block (the counter attack is a nice touch too).
Ultimately, it boils down to what can do the most damage in the shortest amount of time possible. Some skills can hit like a truck, but may not be used due to high cast time for example. Other skills have little to no damage but are instead reserve for their utility
The “don’t interupt your auto chain” doesn’t mean you should use autoattack over other skills. It just means that if you used the first or the second hit of the auto chain that you should finish that chain before you do anything else.
