I am planning to have 2 superior rune of monk and 2 superior rune of water together

Question is " is that +15% boon duration from each rune benefits stack"?

Is it a good choice to use mix runes?

This may be outdated, but about 2 months ago I did this with my Guardian for +30% duration. It was nice.

I use it on my guardian 2 superior runes of monk 2 superior runes of water 2 major runes of sactuary= 40% boon duration. Yes they stack.

Well the advantage of using all 6 (or even 4) of a superior rune set is the last rune bonus.

If you want
+duration to boons, there are foods like the veggie pizzas that give same effect.

That gives you flexibility to slot the full or almost full rune set.

Yes, runes can give you +40% in total. You can also use 2 major water or monk for the last 10%.
