I pre-ordered the game, like a lot of us have, and was supposed to receive pretty hefty sum of Gems upon log in.. Well, I got them, but then after logging off and not touching the game for about 4 months – I realized I no longer have any Gems.
Note, I have not spent any of them, and the only time I DID play, was for about 30 minutes and I just checked over what I received.
I’m not sure if I was hacked, or if there was some sort of issue with my account, but I’d like a little closure on it. It’s been nagging at me.

You bought the game before august 2012 and played in the beta weekend events?
You bought gems during the beta weekend events?
You got them sent to you after the release of the game?
And now they are gone without using them?
Sorry for asking but your story is a lil bit hard to follow. I would suggest you make a support ticket. I would also suggest to link to this thread. Normally I’m against, but your case seems to be unique. The thing to do however is to write a support ticket. Please be considerate that this might be a very unique and hard to understand case. You can always post your 12 digit ticketnumber in this thread so the support liason can follow it as well.

The hat was soulbound when you got it, so that might be a different issue
Did you purchase these missing gems? Because, as far as I know, no one received a hefty amount of gems just for pre-purchase, or any other reason. The only time we got gems at or after launch was if we had purchased some during one of the Beta weekends, a small amount from Achievement chests, and…I think that’s it.

Oww I totally forgot about that. only gems you bought with real money during the beta’s where given back. If you farmed gold in game and bought gems with that in beta you would not get them.
Didn’t we get the equivalent of play money gems during the beta weekends? I thought we got something like 2000 gems to play with in the BLT, but just for beta, not to be kept after the official opening.

Nope, that was during closed beta (and I wasn’t there, but it is still under NDA, the fact that I know means that it has already leaked). We are talking (I think) bout the Beta weekend events. These where for players who pre-purchased or won a ticket on a website. in those bwe, you could purchase gems with real money. if you did so you got the gems again at the start of the game (but everything you used them for during the bwe was gone). People could use real money to buy gems and sell those gems for gold ( I bought gems during the beta weekend events for a few silver). So if you bought gems in game during that time, they would be lost to you and went back to the persona who bought them with real money.

Yes, we did. I remember buying some minis and a box of fun. But everything, including the gems, was wiped at the next Beta Weekend. If the OP is referring to those, I think he might be confused.
Per the wiki:
The first Beta Weekend Event began on Friday, April 27, at noon PDT (UTC-7) (start time for other timezones) and ended on Sunday, April 29, at 11:59 p.m. PDT (UTC-7) (end time for other timezones).
Players could create human, charr, or norn characters. The sylvari and asura were unavailable in this event.
Players had access to Lion’s Arch, the starting areas for the three races above, and six explorable zones: Queensdale, Kessex Hills, Wayfarer Foothills, Snowden Drifts, Plains of Ashford, and Diessa Plateau.
Players were granted 2,000 Gem.png (this required a valid credit card, although payment was not required during the event) and free transfers between worlds, but Guesting was not possible. 7
This beta concluded with a finale event: “The Great Critter Hunt” in Wayfarer Foothills; players fought overpowered animals such as racoons, rats, pigs, white rabbits, and black moas to gain norn glory. Some servers also saw an invasion of giant legendary castle lords.
