What exactly is the objective you’re seeing when you’re blocked? A common issue that I’ve seen is that during the “Get to the highest point on the ark” you need to actually climb all the way to the top—the exit is not on the main deck.
never tells me to climb anywhere. I’ve done it twice and it said that I should get off the ARK so I did but nothing happen.
The other time I just planted the bombs but then the quest froze and I had no objectives.
When I talk to Treherne he says I need to kill everyone so that the bomb will have full effect but still after killing them all nothing happens
That somehow sounds like you misread something – can you take screenshots? As Jeffrey said, most people just miss the stairway that actually leads on top of the ship. And the quest text clearly says to go there, not jump off it.

It worked the third time!
the other times it never updated, it never told me to get to the highest point I think the issue here is that either when not every enemy is killed it might bug or if the group is not grouped up down where you should place the bomb
This is definitely glitched to hell. I was placing the bombs when Maeva decided to swim through ceiling to the upper deck to fight enemies. I got the checkmark that everything was complete, but I am not receiving the message to get to the highest point. Now Minerva is just standing on the mid deck not doing anything and won’t follow my character.
I’ve been having the same issue, the bug occurs just as GNitro described above.
