Sometimes, identically named items from different sources will actually be different items (with a different internal ID, despite the name, despite the icon).
There are a variety of reasons for this, even if it’s annoying to the player.
What were your sources ‘today’ and ‘yesterday’? Alternatively, you can check for the ID using the wiki by pinging both bags to the same chat line and then prepending with /wiki. The result would look something like:
/wiki [Bag of Dragonite Ore][Bag of Dragonite Ore]
Your default browser would then end up showing a page with two separate links, both showing the ID #.
Doing the troubleshooting work won’t guarantee that ANet will do something about this soon or even soon™, but it will increase the likelihood.

The other possibility is simply that certain sorts of containers won’t stack. The Jubilant Dye Pack stacks, but the armor and weapon reward chests from PvP|WvW reward tracks do not, even though both kinds of containers require you to make a choice.
In the case of “Bag of Dragonite Ore”, I suppose no one at ANet considered the possibility that someone would want to stack the bags, since you can easily stack the actual ore.
