Bug with Runes
I just ran into the same glitch yesterday. I purchased 6 Superior Runes of the Ranger, and Transmuted them over different runes (4 Majors of Divinity, I believe, and 2 others of some sort. But I was not replacing Ranger with Ranger, as you replaced Thief with Thief.)
I was able to get screen caps with the mouseover tooltips using a third-party screen capture program, and running GW2 in a window.
I removed all items; armor, weapons, and jewelry. I will let someone else do the math to determine if the runes are adding correctly, but it most definitely shows 6/6 runes when all armor is in my Inventory, and 12/6 runes when all equipped.
Attached are shots with NO armor, with ONE piece of armor, and with ALL armor. I WAS wearing my armor when I transmuted it, since I find that retains my dye colors.

I’m pretty sure this is because the runes are incorrectly accounted from both PvE gear and PvP gear.
Go into PvP, and unequip your armor (just trash it since starter pvp gear is free to get as are the runes), should fix your problem.
That is, if you don’t play PvP that much. If you do, this is still an annoying issue.

It doesn’t matter if you’ve ever PvPed or not. Your character automatically had default armor given in PvP – armor which already has runes in it.
It’s not just a thought – it’s a documented fact that PvP rune count is displayed incorrectly in PvE, and vice-versa (PvE runes affect PvP rune count). Now, this doesn’t necessarily make it your issue, but it sounds incredibly likely, so at least you can check (it takes 2 minutes tops)
I do have the same set up in the sPvP lobby, so I’ll give that a check and see if anything changes. If it is the issue, hopefully there’s a fix being worked on somewhere.

Are you saying I have a PvP armor set reserved for me someplace, even though I have never been there? And that maybe it has Superior Runes of the Ranger in it? How do I get to PvP to check it out?

Yes.
Press the PvP button (next to the hints button). Your armour will have changed. Get rid of it or change the runes in PvP.

I did some math before and after I put the armor back on, and I’m not getting the bonus stats as far as I can tell. Is there anyway I can “reset” the counter without having to buy the Runes/make the Armor over again? (It was expensive).
And yes, when doing the math for the totals, I took off all my gear as well as Signet of Agility. I then noted my base Precision and subtracted it from the total Precision after putting just the 6 armor pieces back on, and the numbers came out to note that I was getting the variable Precision of the armor, but not the 165 Precision from each Rune.
As the display issue has been solved, I’m going to say some other things:
- Be sure to also equip a 7th rune into your aqua breather, if you want the 6th effect underwater as well. Then the display shows “7/6” (without pvp armors) even when only 6 are active at a time.
As for the calculation:
The “12/6” thing should only be a visual thing and not affect the stats you receive. If you equip 6 superior runes of the same kind you only get each set-effect once, not per rune. So using 6 precision runes will grant you 165 prec in total, not 990.
Unequip all 6 armors, add their prec value plus 165, re-equip them all and compare your precision. It should match.

Did you read anything of what I posted, or did you simply see the word “pvp” and decided that the rest of my posts are not worth reading? That’s exactly what I said with my 2 posts above.
There’s a pvp icon at the top of the screen, and then you can click Go to Heart of the Mists. You don’t have to enter any pvp matches – as soon as you’re in the heart of the mists, which is a city-like area, you can see your pvp armor.
As I said above, you can and should, just unequip and destroy your starter pvp armor, since starter pvp armor is free to obtain, as are runes in pvp.
Okay, going to PvP and destroying the armor there did the trick.
I was not trying to be a jerk. I just didn’t see how that could possibly apply to my situation since I had never, ever been to PvP before. Apparently that doesn’t matter in this case and I just happened to pick the same runes for my PvE armor that they default to me for PvP.
