I have 100% on every map in Shiverpeaks and Maguma, but it still says 99% on the explorer achievement. I have even gotten the item you need for legendary weapons when you clear all of the world.

The explorer is a different acheivment from map competion. To get 100% all sections of the maps that need to be uncovered.

The gifts were for getting all poi, vistas, hearts and wps. There are some sections of maps that don’t have any of these but still count for the explorer. My suggestion would be to use the wiki and look for sections that have none of the above items and ensure that you have them discovered.
