I have the same problem – I thought buying replacement fractal weapon skins would be a work around but it didn’t work. As proof I have one of the unlocked weapon skins in my bank, but it remains locked in the collection.
It will be really sad to be locked out of the reward for finishing the collection. I hope they see to it soon.

It’s a bug; the collection didn’t automatically award all the skins in your wardrobe when HoT launched. ANet is aware of the issue and working on a fix. (Source: my ticket about the same topic, from about a month ago.)

My hope is that this will be fixed with the fractal update later this month.
