Im at 98% map completion and when i go to the final hero points location it says i have allredy taken the points but shows on my map as not taken
You dont give enough info, but i assume you are talking about the HP deep S/W in the Verdant Brink map. The HP itself is not bugged, but the icon is switched with the icon of the HP east of the Faren WP. Just fo both HP and your problem will be solved.
