Earlier today, I found out that personal story instances involving Lion’s Arch still use the original version of the city, not the recently rebuilt one… or was this intentional for some reason?

Yes, it is intentional. Because that is the time period in which the story takes place. You can read all about the new-and-improved Personal Story line in the Sticky in GD.
