Rune/Gem Stats Not Being Applied? / Food XP Bonus Not Being Applied?

Q:

I’ve noticed that when you remove items with gems or runes on them, my stats go down by only the number on the item itself, not accounting for the gems or runes. Also, I’m getting the same XP with and without the food xp bonus active.
